One possibility is that he made a TAS. The person who made it was experienced with playing hard levels so he knew what tricks would be possible, so he set up a program to automatically put in the necessary frame-perfect inputs. It (probably) wouldn't require any manipulation of Nintendo's software, it basically just being an advanced autoclicker that presses buttons at certain times
